I suggest to delete all initializations (for both master data and transaction data) followed by an initialization with data (so no full repairs). That seems to me the most clean approach considering the fact that the new system is empty.
Just to get a complete picture, what about the source systems? Do the companies share the same source systems, e.g. SAP ECC?
